Going through something similar on the A pillars on my 72 Dart. Making patches and spot welding them in. Slow process making patches because I don't have a shrinker/stretcher. Its with hammer and dolly. Coming along okay for my first attempt at this type of repair.
You might rake a look at Big Block Mopar Engines by Don Taylor. Its geared toward a step by step factory stock rebuild but you can supplement this book with Andy F's book.
Tell us more about what your intentions are for the car. Street? Strip? Both? IMO the Schumacher mounts and headers make the swap pretty easy but may not be right for your objectives. I have a 400/451 with power steering and power brakes. I used the Schumacher pieces and they work well for me...
I had the exact same experience on my 451. The 440source housing was marginal at best. The Mancini housing made a big difference in reducing the temps. No other changes made to the rest of the cooling system.
