4 speed flywheel

Does having the fly wheel milled slightly for a new cliutch install effect the balancing?
What fly wheel would you use if you had a 340 stroked with a 360 crank? Dont know if that is possible but a buddy has a 340 that "supossedly" has had that done to it.
