I'm thinking these newer rotors are machined differently than the originals.

I had the same problem with mine. I actually took the rotors to a machine shop and asked them to cut a groove into the part where it rubs. He told me he would not do that because of possibly weakening them. It's been a long time...but if I remember correctly, I pulled the calipers and massaged...

I used them for my transmission lines and KH disc brake calipers. Each line had to be tweaked a little to get them to fit.
