converting from half vinyl to no vinyl

I am considering removing my vinyl roof completely and going without it when I get the body work done. I am wondering what problems I may encounter. I know there are clips to hold the trim on and I would assume removing those will leave holes. Is that the only issue I should expect other than the possibility of rust under the vinyl?

I will be taking the vinyl off to make sure there is no rust so we shall see.

Just need to weld the holes up and hope there is no rust.

Most of the canopy vinyl roofs (front half covered) I've seen had vinyl tucked under the upper windshield frame trim. You'll probably want to remove the trim for painting anyway, but it's also a place for rust to lurk.
