As I have previously said I have started applying epoxy primer to my body panels. Would I be wasting my time and Primer to coat the inside of the panels as well as the outside?

nope, the inside needs protection too.

Thats what I was thinking. Any suggestions for prepping the inside? I realize it does not to be as straight and perfect as the outside but obviously it needs to be clean.

If its not rusty and just needs to be scuffed, red scotch brite pads.

Would you use compressed air and a tack rag afterwards to get all dust, or would a shop vac and tack rag suffice?

I blow it off with compressed air then wipe it with wax and grease remover.
