Had a few bubbles popped up. Getting ready to repaint. Is it necessary to refill this, or seal it and paint.

If the filler is bubbled up, it has rust under it. Needs to be removed.
 
I would get every bit of that out. There's moisture under it. That's what caused it to start with. JMO.
 
remove the bondo and fix the cancer under it. looks like the old quick bondo rust fix.
but I could be wrong
 
I am planning on stripping the complete car down and repairing places I find like this. What will be the best way to take care of this.
 
let me mention this. D A the car down to bare metal, if you find some pinholes in the metal, realize the sheetmetal can also rust from the inside. and usualy that is an ndication of what is going on. these little pinholes will become a problem if you don't cut that away and weld in patch metal there too.
