intake studs

I am cleaning up the heads to install the intake today and after stripping off the silicone I see two small studs in the center of the valley at each end. Were these used to set the intake correctly in the factory? The intake I took was a LD4B and I could see the studs had dug into the underside of the intake. That doesn't seem right. What do you guy's do? remove them or knock them down further.

I usually remove them,and then apply a nice bead of sealer to the block surface front and rear,i've found the best stuff out there to use is the "right stuff"...

They're there for a reason,to hold the cork gaskets in place if you look at the cork gaskets they have a small hole where the pin goes through to hold the gasket in place,but the cork gaskets always leak or pop out of place,this is the reason silicon is used now...
 
Ok engine guru's enlighten me. Murphys law came into play today in a big way LOL.
I put the gasket sealer on and placed the gaskets, when I opened up the pack of RTV to do around the water passages and where the cork should have been the tube opened up on the side {lesson to self..do not use knife to open package}. The beads were put on useing my finger. Next I noticed the gasket need to be pushed up a bit for the holes to line up...gasket ripped a bit throught the little blue bead on the gasket, I hope it will still seal, it was not near the water passage.
What I would like to know is what could happen if the gasket does not do its job properly. I am pretty sure that it is not going to leak anti freeze, that I sealed up well. Can more silicone be added after to the ends if I did not put enough on.

should seal fine. after breakin flush the engine. extra silicone around water passages has a habit of breaking loose and it can plug the small holes around the cylinders causing hot spots. also will plug radiator tubes. best to use sparingly except at ends
