Intake swap

I need to check a few things first before I go ahead and swap intakes. Once the heads have been cleaned and free of grease etc, I apply gasket sealer to the head as well as the one side of the gasket. After placing the gasket do I then apply the silcone around the water passages? Or should some be put on before the gasket? I have been told NOT to use the cork end gaskets, so I won't but I have some permatex black. Now this is what I was going to put along the water passages as well as the front and rear where the cork should go. What are the risks of using to much in these areas? How do you know it has a good seal? How long do you guy's wait before placing the new intake? And should I use the Permatex black on the intake bolts as well?
It has been years/decades since I have done this, just want to make sure I have all the steps right LOL.
Why do most say not to use the cork end gaskets.

Most of the time, the intake gaskets have their own sealer already applied. It'll show as a bright blue or red "bead". If not, the surface of the gasket is a special material to allow for expansion and contraction. Personally, I'd leave it alone and let the gasket do its job, especially if you have an aluminum intake on iron heads.

The end seals can cause misalignment of bolts and make it difficult to get the manifold to seat well on the heads. Leaving them out and applying a large bead of RTV makes the job go much more easily and seals better than the cork, which tends to slip out. Place the intake on immediately, and torque to spec. Allowing the RTV to set up can cause more problems than I can list here, but the worst of them are leaks and possibly breaking an aluminum manifold.

Any bolts going into the water jacket should have sealer of some sort on them.

Thanks again guy's for the help on the swap, like I said it has been many years and I guess I started to over think everything. A few things went wrong but still all worked out. I started her up today and nothing leaks so I think it worked out LoL
