I hate to ask this, but it's been a long time since I've pulled the headers for new gaskets. I was thinking it was the back one on each side.

Which header bolts go through to the water jacket?

The end bolts go into the water jacket. That is the 2 end bolts on each head.

Yes, front and rear bolts.
I use Permatex High Temp silicone to seal them. Good to 650°.
Depends on what head you're talking about, stock or aftermarket. I have Edelbrock aluminum heads and the exhaust bolt holes are blind.
