No, I've noticed that when I set the choke for initial start it won't automatically open once it starts. I know the timing is still off a little, but the water pump is the wrong one so it is covering the timing marks

No, the exhaust runs through the intake to heat the carb base for quicker warm up. Perfectly normal.

Have you checked timing? Incorrect timing can cause overheating, but instantly has me wondering. Don't pull intake yet, someone more knowledgable will chime in.

What's between the 2 intake bolts? Looks like leaves? Instantly too hot? There is a crossover there on bottom of intake that quite often will plug up with carbon.
