I know it is best not to leave any air bubbles and press them all out, so does one go around or over the rubber drain plugs when installing the foil-backed type insulations? Thank you.

I go over them. It the 45 years I've been working on cars, I have NEVER had to use a drain plug for its intended use. So cover them with confidence.

I cover them. They are not really drain plugs. Unless you need wiper seals, then leave them out! LOL. They are there for when the bodies are dipped at the factory, the anti-corrosion paint has a place to escape from.

My concern was not to be able to use the plugs in the future, but I was thinking the air space between the foil and the rubber plug could be a place for water vapor to condense and admit a humid environment and rust to an area (the floorboard) that is out of sight.

I covered mine, course think of it this way if you cover them and they are old and could possibly leak then you have a secondary seal to stop any water from coming in.
