Not necessarily. Where they are placed will be dictated by vehicle height, suspension travel and wheel dimensions. Typically fender flares are put on after the full suspension and wheels are in place and final ride height is set. Until then, the wheel openings cut outs get modified as you go with the front fenders last since you can leave them off until everything else is set up.
 
I thought you did plugs, rotor, cap and wires when you first got it - - no?
Just the electronic ignition kit. I was kinda surprised the shop didn't give it new wires then but that's something easy to do myself. Also surprised they wouldn't have re-gapped the old plugs but then new plugs are cheap and easy for me to do myself.
 
Any here know if the MSD 6AL and MSD 6A wire the same, use the same connector, direct swap?

I'll probably stick with them. but I'm not sure i'm gonna need them to be honest. Unless I wanna run a 28 in tire on the front
