On the emergency brake cable, leave it hooked up when you test fit the sub frame. you will have to mark where it crosses the sub frame and drill a couple large holes. Then after it is welded in stick a pry bar in the hole and bend the pry bar in the direction that the cable runs to help the cable avoid the sharp edges.

I can take a pic if needed.

Or use rubber grommets
 
With the angle I do not think grommets will help, you could cut an oval hole to get clearance.

I would have to crawl under mine and look. Is that the cable without the sheath on the left ? The grommets should keep the rattles quiet.
